The rockpile extract surface features command allows you to get at the internal brraklines of those subgrade surfaces so that you can fix up those issues and create a new / cleaner surface without the walls.

It's been a while since I messed with MSIs. I don't think there is a way now to remove the walls. Just an extra step thought. Export the surface as a DXF and re-import the DXF to create the MSIs. The only way I can think of. Unless it's a small pad. Then you could just create stringline line following the surface.

I also have similar problem. After identifying site regions, validating areas and building surfaces - FD with subgrades adjusted (the bottom surface) looks fine - no wall issue there.
But creating subgrade (like bottom of construction layers) causes wall issue. You can check if there is small gap between site regions and identify site region there.
